I've been reading about both TIM0 (GTM submodule) and CCU6 on the TC23x reference manual, and I would like to ask you wich one should be better for PWM signal acquisition.
As I've read, they both can be used for this purpouse but I'm wondering if there's a special functionality that make one of them better on PWM acquisition.

Could you please help me?
Thanks in advance.

GTM is special module which has many features compared to CCU6. With respect to your question, as an example, say you want to measure Pulse interval and Pulse width of a PWM signal.
If you use GTM, then same signal you can divert it to 2 channels and simultaneous measurement can be done. This is not possible in CCU6.

Thanks for your answer, Javeed.
I've finally decided to use GTM, and the mainly reason is the one that you tell me about this simultaneous measurement that can be done with this module.

It is better to go with GTM. Because it is much advanced and easy to scale up for future needs.
